Runes, like gems, are used in the Workshops to give additional bonus modifiers to your pieces of equipment. They can only be placed in the fourth slot, with the first three being dedicated to Gems.

Unlike gems, Runes are collected as fragments which you then have to combine in your Rune Workshop. It appears that you need 1000 fragments (you get 10-80 at a time) to create a single Rune. Once the Rune is made they work like gems; i.e. 4 of a kind can be combined to give one of the next higher grade. Fragments can be obtained by attacking Ghosts or yielding resources from Ghost's Shelters.
